I am looking to buy an inverter to charge up my e-bike battery. my question is can I use the inverter while travelling or does the engine have to be turned off.

Yes. Indeed, it would be better to be running the engine, to maintain a good battery charge.

2 x 90ah batteries..... You won't run much off that so pointless buying a 2000w inverter.
Your sky box will run happily on a 150w inverter and OK with your batteries unless you're offgrid for extended periods and no practical means to recharge.

I used to run my old sky box on a small 150w inverter which cost me about 20 quid and plugged straight into a cig lighter socket. this wasn't a sky plus box though but I doubt that they use much more power.
