Holes in my floor

Goodmorning,

I hope I have the right (sub)forum here
I started cleaning out my Ford TRansit and noticed some purpose made holes in my floor
A row of round ones neer the back door
A fwe elipticals around the floor
Some seem to have rubber caps , but the row near the door does not

Do I cap/cover these? If so how do I cap them ?
(And yes I am not done sanding preiming and painting

rust needs to be ground back then primed and painted at the very least better still it should be treated with rust treatment have you checked underneath the van prior to starting work transits of a certain age rust for fun
holes can be sealed with grommets or nuts and bolts sealed with sealant or welded

Just to be sure even the ones at the back of the van near the doors? They are not for drainage or aeration?

Reason for asking
There is lot of info on sanding priming soundproofing insulating ...but none (I found) cover these man made holes.
It seemed logical to cover them ... but if they have a function probably better not to

I have been underneath and for a 11year old lady she is clean

Now when clearing out the van I also found out what the previous use was:
Ex Council used for park and graveyard upkeep .... that explains the low mileage of 50k

I do find some woodchip and dirt , but considdering she did not have a floor plate to protect the metal she is clean

I got myself some rust treatment (But I will sand back before I even use that)

The underside has superficial rust ... sounds all good
I wont have the chance to get her on a bridge for 3 or 4 days and give her a thourough steel brush treatment
But the next sunny sunday she will go up one of those car wash ramps..get a scrub from me with a steelbrush and a treatment coat and a undercariage coat
 
if the holes are factory made youve probaly just lost the rubber grommets
