Getting better month by month.
If you have a battery status monitor in your unit that tells you the charge state of your battery, how does this work if you have two batteries. Do you read the total charge of both? If so, is there any real way of telling if one battery is draining faster than the other?

No there is no simple way to do this just using a standard battery monitor if the two (or more) batteries are correctly connected together to work as a single large battery. The options for investigating their separate performance would be:
  1. Disconnect and test separately (if you have the skills and equipment to do so)
  2. Depending on your battery type, it might also be possible to use a hydrometer to check the specific gravity of individual battery cells and see if there are significant variations that indicate one or more cells are faulty
